Added layers not saved

Hi,
I am a wildlife and bird photographer. I have quite a few slides that I use as the header of my website pages. On occasion I like to add a new slide to spice things up a bit. However, I have been having trouble with the last few versions of the software not saving the overlaid image of my logo which I normally include on the left hand side of the background on a new layer with each layer slide. The image and the new layer appear fine in the editor but are not saved and only the background shows with no logo in my added slide. Not sure what the deal is? Could it be getting saved behind the background? I did notice that the source code for the layer that the logo is in gets wiped out after I save the slideshow each time.
Used to always work good before but something has changed that has taken the overlay ability away somehow.
