This should be possible to do. You can filter the price html with this filter: https://github.com/woothemes/woocommerce/blob/master/includes/abstracts/abstract-wc-product.php#L1023, and then conditionally add on the fee cost using get_post_meta( $id, 'product-fee-amount', true )
