The account matching feature of Fluid Checkout PRO fixes exactly that problem. It works in two ways:
1. It will show a message below the email field for customers that already have an account registered but are not logged in. This message have the option for them to log into their account using their email/username and password. In this case, the option to create an account will be removed from the checkout page as the user already has an account created.
If the customer decides to log in, the checkout form data will be pulled from their existing account. For better safety and privacy, we cannot load the customers data from their account before their confirm their identity.
2. If the customer decides to manually complete their order, filling up all the fields as if they were not yet registered, when completing the purchase by clicking the “Place Order” button, the system will save the new order and will attach it to their existing account based on their email address. By constrast, the default WooCommerce checkout will not allow the customer to complete the purchase if they do not log into the existing account.
