A different sort of WP in its own directory question

If I install WordPress to a sub folder of the root directory like this: Root>blogname and then set the blog address within WordPress to that folder, will people going to: mydomain.com>blogname get taken to the blog and bypass the main site installed in the root directory? This is what I want.
I don’t want this site to go to the WordPress install unless someone puts in the whole url to the blog, or clicks on a link from the home page or somewhere else they find the link. This site is a regular, non-WordPress website, we just want a WordPress blog as part of it.
In other words, I don’t want WordPress to power the root directory the way the codex explains it working when you follow the instructions to give WordPress its own directory.
OR: would it be better to keep the two things separate and have the blog at its own domain unattached to the existing website and just link to it from the existing site?
