    This seems to be an issue with the permalink settings of your site. You have “index.php” in your URL which is strange.

    1) Go to the main WordPress’s Settings menu. Then go to the Permalinks sub-menu.
    2) Take note of the current permalink setting values (so you can go back to these settings if you want to)
    3) Now, pick a SEO friendly permalink structure like “Post name”.
    4) Save the settings.

    Does it work better after that?

    Switching the permalink to post name didn’t immediately resolve the issues but it did expose what I believe was the heart of the problem. My AllowOverride was set to None not All which made apache ignore the .htaccess rules. A combination of fixing that and changing the link settings resolved the issue.
