Using multiple themes on one website with different main navigation menus

We have a site for our university that uses a theme. This site has a main menu (main 1, main 2, main 3, etc). I want to have a link from the university website that goes to a website for a particular program. This program would use a completely different theme and appear as if it is a new website. Meaning that it doesn’t look like our university website, but also has its own main menu of links (program 1, program 2, etc) at the top. All the examples that I have seen where a single site uses multiple themes, they have all shared the main menu. I haven’t seen an example where they have gone to a different themed page on their website that has the different menus across the top. I have gotten the multi-theme to work where they share the same menu. At this point, I have created the 2 menus, but I don’t know how to associated menu A for the university site and menu B for the program site.
Any help on this would be greatly appreciated.
