Zlib Output Compression on on server vs Super Cache plugin

During super cache configuration I got this message:
Zlib Output Compression Enabled!
PHP is compressing the data sent to the visitors of your site. Disabling this is recommended as the plugin caches the compressed output once instead of compressing the same page over and over again. Also see #21 in the Troubleshooting section. See this page for instructions on modifying your php.ini.I’d like to understand what is the best practice for zlib configuration.
Is it better to turn it on on webserver side or on your plugin?
If for example I have other sites on same server that doesnt have super cache plugin or other CMS and i need zlib compression to be turned of on them?Please advise
