Getting WP to work with a separate URL

I have several blogs which all use WordPress. I manage them all through CPanel. Anytime I try to use a Plugin that needs to access/write to the director, it won’t allow it, and I’m having trouble finding how to do so. How do I do it, and is my problem clear enough?
