Do as the site you linked to, says Edward.

Choose the manual mode for minify. Put all JS before “</body>” and choose async or defer. (async is better IMO).

If some code doesn’t move to the footer, figure out dependencies of the scripts and line them in that order.

CSS can be handled only indirectly by modifying the plugin and putting loadCSS in this line.
