As you’ve figured out correctly, our Plugin per se does not convert URLs to hyperlinks. If a URL is written in plain text with no markup (= the html a tag), there will be no hyperlink.
You can however properly use hyperlinks inside your footnotes.
I would also recommend going this way, as from an SEO perspective of things. I suppose the “Autolink URI” plugin creates a simple hyperlink without additional information which would help search engines to figure out the context of the hyperlink. Creating the hyperlink yourself, you could make sure all attributes are entered correctly, such as title and alt. Additionally, if you have external links, you want these links to open in new tabs, which can only be achieved by adding the target=”_blank” attribute to the hyperlink. Alternatively, you can use the WYSIWYG editor of WordPress, which gives you this particular setting as an option, if you mark a section of text and add a hyperlink that way.
I’m not sure, what you mean by adding an additional reference title…
