Worried about PrettyPhoto combining with my WordPress Mobile Site Maker

I am currently making a mobile site with a plugin. Their desktop site already uses the html version of PrettyPhoto and it is awesome…but now I am worried about using it with my mobile site maker because the whole site gets exported into html format before it is ready to be uploaded…
It is a little clunky! Can I use PrettyPhoto?
