version 1.2 not working on custom theme

Added the plugin to a new theme I am constructing and it displays the content but not in it’s columns!
I have wp_head / wp_footer in the theme
I have body_class setI can see the css in the source code
I am using bootstrap 2.3, could this be impacting?
