Performance as I move away from Multisite

Multisite has been a thorn in my side for two years due to plugin/theme incompatibilities (mostly thanks to RocketTheme), but also because I stupidly build client sites in my multisite environment, thinking it would be easier to maintain multiple sites.
Fast forward and importing and exporting highly-customized sites into and out of multisite is just too much work, so I’m going to start building sites in their own environment and managing them with third party tools such as ManageWP.
My question is about performance. I never could tell if and how multisite was actually sparing resources on my VPS, aside from storage resources. If I want to start creating separate sites on the same VPS, would it be better to create an individual cPanel account for each installation, or would it be better to just build them all in one cPanel account? Does it make a difference?
Am I going about this all wrong? Should I be sticking with multisite?
