WordPress in its own folder

I have read the codex about having all the wp files in a folder rather than in the root directory and its seems straightforward.
When the files have been moved do the permalinks stay the same?
I.e if in a folder called ‘wordpress’ will the pages show as – mysite.com/about/ become mysite.com/wordpress/about/ ??
The reason I ask is that I have a site that is currently using the root for a traffic exchange – so I have mysite.com/members.php etc
I want to use wordpress for the home page and have wp in its own folder for blogging, extra pages etc.
Before I try on a live traffic exchange site – Will there be any conflicts such as wordpress not knowing that mysite.com/members.php is valid and not throw a 404?
Any help and advice is most welcome please
