Widgets Not Working and DB Questions

One of my clients has a site modified from the twenty ten theme. He had literally thousands of attacks last night both for msql injection and Directory Traversal Attacks.
I have a firewall, anti-virus and ultimate security checker, along with secure wordpress installed, and he signed up with godaddy’s Website Protection. The firewall said that it blocked all of them, but website protection said there was some mal-ware in the includes/js/jquery folder.
I deleted that folder (jquery), and went through some things that they suggested. I later uploaded the jquery folder again.
I also tried to change the wp_ prefix on the database, but that really didn’t work well. I changed all the prefix’s except for the cart66 (shopping cart), and then went back to change that, because I lost all of the products and functionality of the cart, but could not see how to change it. I had some things changed, but the db had it in twice, once with the new prefix and once with the old prefix.
Switched back to the old db again, and most things are OK, but my widgets are not working. Nothing moves on the widget page at all. What is there, is there, and that is it. Does anyone have any suggestions on what to look for on the widgets, to make them function again?
And… I went through the process to re-name the wp_ prefix’s, and need to do that again. But the thing that I was running into was after I did the re-name thing, the ones that were not re-named, where do you re-name them? When I clicked on the item, and the edit thingy, then I didn’t see a wp_ prefix to edit.
