Tags deleted after merge

We are migrating a large site that had over 4,000 tags. Many were closely related so we have been merging a lot. Unfortunately after several days of work, we discovered that some of the terms we thought we’d merged into were missing. I checked the database and confirmed that they have been completely deleted. We didn’t notice any error messages while merging tags.
Looking at logs, I found multiple entries indicating that large database queries had been killed by the server. I’m guessing that merging tags that belonged to hundreds of posts resulted in queries that were too big resulting in data loss. Reporting in case this is a bug or someone else experiences a similar problem.
We plan to restore from a backup to WP running on a laptop, redo all the merges, then sync the database to the server. Or, is there a better approach? Is there a way to enable more detailed logging for Taxopress operations?
