Placing the shortcode into each post individually is probably not the best idea. While it’s not a plugin related issue, I will try to help you out here.
Usually themes offer widgetized/module areas in the sidebars, header, footer etc.. These are present on all pages. Make sure to check your theme settings and the theme customizer to make use of these. The benefit is, that you only have to place a module once, and then it’s present on every single page rendered.
These strongly depend on the theme itself, if you encounter issues, I recommend asking the theme author about it. He can very likely suggest ways to make changes according to your needs.
