Multisite installation placing huge load on MySQL

Hi WPMS community:
I’m running a website for a local publication that experiences a fair number of hits — roughly 2-3000 a day. We transitioned from a different CMS last summer to WordPress (or, to be precise, WPMU and then upgrading to WP 3.0 when it came out).
It’s been great working with WordPress. Thankfully, everything seems to be working. However, we recently started to experience dramatic slowdowns and extremely long load times for pages on our site. Running top on ssh show mysqld consistently using 95% or greater resources. We have WP-Supercache enabled and it appears to be working.
Our posts database contains roughly 11,000 articles and a further 7-8,000 entries for photo information and pages. Right now we are only running this single site, but once this load issue is resolved we plan to have smaller daughter-sites running, hence multisite.
So, I’m trying to trace the high mysql usage. Any ideas?
