If I correctly see (based on the screenshot that you shared) you are using the “Local (old)” version of Broken Link Checker engine – or even an older version of the plugin.
This means that plugin does not scan for links on front-end so it doesn’t “see” it the same way as they are rendered on front-end and it also, sort of, “caches” identified URLs to be checked.
As it may be related, let me ask:
1. Are you using some kind of “offload” plugin for those images that handles pushing them to S3 URL replacement or are you directly adding S3 URLs (as in “manually adding them when creating the post”)? If plugin – what plugin is that?
2. Were these images in the past (no matter how long ago) ever served locally and only later moved to S3?
Also, have you tried to use “nuclear option” to make plugin re-detect all links to check? If not, it may be worth a try and you can find it on “Link Checker -> Local (old) -> Settings” page as the “Re-check all pages” button at the bottom in the “Advanced” tab.
