Do you mean 2 leagues as I defined them in the plugin (league = a user group)?
Or do you mean two different championships, e.g. La Liga and EPL?
The first is not possible. A player can only be in one league. The second might be possible since you can create rankings, prediction forms and match pages with shortcodes, but it is depending on how far you want to split everything. The thing is that you can’t completely separate everything. There is always a global ranking and the default pages in the plugin are built to display everything (e.g. ranking page, statistics page), so you may want to avoid those.
So maybe it is something that you would have to try on a local/dev install. Just create some matches and users and play around a bit to see what the options are (out of the box).
