I’m not able to replicate this issue on my test site.
The steps I am following to test this:
1. Manually create an order
2. Add item to the order and change the item price.
3. Recalculate the price.
4. Add the customer’s details.
5. Save the order.
6. Add another item to the order, change the price and recalculate.
7. Edit the customer’s details and save the order again.
Each time, the discounted prices for both the first and second item I add remain unaffected.
If you are using different steps, can you please let me know.
Otherwise this kind of problem is usually caused by a conflict with your theme or with another plugin.

The best way to determine this is to:
- Temporarily switch your theme to Storefront
- Disable all plugins except for WooCommerce
- Repeat the action that is causing the problem
If you’re not seeing the same problem after completing the conflict test, then you know the problem was with the plugins and/or theme you deactivated. To figure out which plugin is causing the problem, reactivate your other plugins one by one, testing after each, until you find the one causing conflict.
