Fed up with upgrades

Hello all,
I have more than 30 WordPress blogs, which I changed lot’s of the Dashboard features for usability reasons. I love them to be up to the latest WP version. But I’m facing a very disturbing issue: every time I upgrade WordPress, I have to go through pages and pages of codes to found where the hard coded change have been made.
Yes I could just copy-paste the modified files, but what if those should have been modified with the upgrade process…
So I take an example,
Template.php (wp-admin/): I always modify the $default_help(l.3533…) or the $contextual_help and such.
Isn’t there an easy to do that, without having to check again and again? I loved the upgrades but now that it means hours of work, I’m quite afraid to see the upgrade message to appear on my dashboard.
So could you tell me how to soft-code change on core-files?
