Use Wordfence on two sites issue – both exact copies

I have Wordfence installed on two different versions of my website (both exact copies of one another). Wordfence is only giving me email alerts to my subdomain website and not my main domain. Any way to correct this? Also I do not want to get duplicate alerts. Is there a way to turn off alerts for my subdomain website?
