Blackhole whitelists all Google user agents and never blocks anything Google. Likewise as explained in the documentation, the plugin also whitelists other important bots like Bing, Facebook, etc. So if you do not change the default whitelist, the plugin will never block anything important — even if they fall into the trap, they will NOT be banned, ever.
That said, I do not doubt that “In webmasters tools google show some problems with website(block, deny..)”, however there are MANY ways for a WP site to block search engines and other bots. For example, the robots.txt file, other plugins, site errors, etc. A careful investigation would help reveal exactly what happened in each particular case. Most likely, it’s not Blackhole but some other issue.
